There are two aircraft that go up when the president flies. AF1 and another aircraft. The one that the president is on is AF1. The other is the backup (or sometimes referred to as the decoy). Normally he will be on Tail 28000. But he could be on the other one.

The aircraft you saw scaring the crap out of NYC was tail 28000.

Not necessarily...depends on where they are going and for how long. For instance, if they are going overseas, then they take both. Sometimes the backup goes ahead to see how bumpy the ride might be and allow the primary to avoid those areas. The point is: the nature of the trip determines how the aircraft are to be used...there are no set rules that apply to each and every mission exactly the same.

Typically a C-40 will be the backup and there is no set pattern as to how they take off and land.

C-32, not C-40. And this is only when one of the VC-25 aircraft is in depot maintenance. Otherwise, one would be primary and the other would be the backup. However, there are places where a 747 can't get into or out of, and they might used the C-32 for those instances.
