I always have such a hard time getting pictures of my cats' eyes. The flash always reflects :\
You have to turn the flash off (or at least I do; I've never been able to use it). Here is a series I took; flash on and off. The annoying thing is that the lighting has to be just right, since you can't use the flash.
The other annoying thing is shown... without the flash, the shutter speed is slower, so the picture blurs (my hands shake). This camera has image stabilization, but it's just not enough. In the last picture I rested my elbows on the stairs and that was enough to get a good picture.
You may be able to use a secondary flash or external light and be sure not to hit their eyes, but I've never tried it.
