You are confusing intersex genitalia and biological ambiguities about gender with the issue of 'transgender'. Its not the same thing.
Being born with noticeably atypical genitalia is completely different than the mental condition of feeling you should have been born as something else. John Hopkins stopped doing gender reassignment operations because they feel it's a mental health issue. As far as cost goes, although it's been a few years since I was in the Navy, but I couldn't get my very crooked teeth straightened by the Navy because it was considered cosmetic; so I am not unhappy that as a taxpayer, I won't be paying for their reassignment.
What should be done with those who are in? Give them honorable with conditions discharges and make sure that it's not a disability that we'll wind up paying for anyway.
Please do some research. Much of what you said is true but to this day in many parts of the country someone born a hermaphrodite will have the doctor decide what they should be and make a surgical decision at birth. Odds are 50% of those people going to be assigned the wrong sex. Those people are still considered Trans and will need corrective surgery later in life.
Which is it? Do some research or go with "odds are"? Considering that the number quoted earlier in this thread of 1 in 1500 to 2000 that are born intersex, otherwise reported as 1.7%, also include other syndromes not consistent with ambiguous genitalia or intersexism, your odds of 50% wanting a do-over boils down to .009% of those births.
To put that into a better perspective for you, anything less than .01% leaves it highly unlikely - not impossible, but highly unlikely that any of those 50%'ers will also choose to join the armed forces.

If that's the case then your argument that this is about cost is a fail as Trans health care in the military accounts for .0004-.0017 percent of the annul medical budget.
